Use the one on top of the blow off valve. cap the other one. Unless you have
another idea.

Remember, reconnect your dump tube to the bov. Do not vent to the atmospher, if not your car will run like shit, stalling every stops and lights.
 
Usually, you want boost/vaccum on the top port and boost only on the bottom port. Therefore, top goes to the intake after the TB (stock bov hose will do) and bottom goes before the TB (anywhere on the IC piping).

Or you could only connect the top port to the intake and leave the bottom one to the atmosphere. That way however, you might get compressor surge.

Oh, and I hope your BOV is recirculating into the intake pipe (not vented to atmosphere) because your car will run like crap.
